 I wanted to verify that when my HW over current circuit asserts the over-current signal that the effect on the software is the same as an ESTOP.

Or does this input act like a chopper and only terminate the PWM signal for the cycles that the signal is asserted?

The STM32 FOC PMSM SDK OverCurrent protection acts like an emergency stop. In particular it is performed exploiting the feature of the PWM timer that disables (putting in a predefined state) the six outputs. These signals are kept disabled until the user send another start motor command (after the faut acknowledge).
