Be beginer isnt problem, now after all your writes maybe i understand , what you name outputs and inputs, but still not clean. You still not show code where you stuck. Showed delays is little hardcore, but we need see code where is used...

And around yor leds: you create multiplexed led matrix , then if real data on all leds is required you need PWM it 1:3 ...
