Is It possible to separate the STM32MP157A-EV1 MPU Subsystem Daughterboard (MB1263) from the motherboard (MB1262) to integrate it into a Motherboard of our design? Are there any limitations for its use when not paired with MB1262?

Hi,
No issue. the MB1263 has been made in such a way. You have a complete system: 5V Supply connector, PMIC, ST-Link, SD-Card, eMMC, DDR3L.
You might need to adapt the Device Tree to remove the resources present on MB1262 which are no more available (e.g. Serial-NOR, SLC-NAND, USB Hub, OTG, Audio, Display, Ethernet, etc...). This might already exist in the deliveries as ED1.
Note that EV1 boards are not intended to be used in an real product, it is for evaluation only.
If you want to have a module which could be available in quantities and for a long term production, you could look at 3rd party offer, there is many choices with different form factors. E.g. some are present on our partner list :
