Been a while since I did this, but you can use Keil to compile and write to the second bank. We did this using the ST's YMODEM demo application, you'll need to look up the source and app note.

You should also be able to use JFlashARM.EXE to program either internal flash bank within the STR91x part.

You can use JLinkSTR91x.EXE to program the device to boot from the second bank.
