Cube is probably just a chosen word, but MX in CubeMX stands for MicroXplorer, the predecessor of CubeMX, https://www.st.com/en/development-tools/microxplorer.html
While some might find useful the ability to select pins by clicking, to me the most remarkable feature of MicroXplorer were the "flying ellipses" in the About window. CubeMX retained this great feature, while replacing the colorful ellipses by blueish cube-frames.

Thanks for some amusing ideas and the reason for 'MX' was actually my next question, so at least that mystery is answered. I came from a mostly Atmel background recently.
Until something better comes along, how about defining it as a slightly awkward acronym:
