STM32CubeIDE is copying my source files to the workspace directory when importing an .ioc file. How can I avoid this? I only want to have compilation output files in the workspace directory.

What you import ? IOC isnt designed to import, but to start new project based on it.

Workspace folder can store only workspace info and none project files.

Split output and source files isnt standart , but you can reconfig ...

Ok, I didn't know this. I have now chosen to import an existing project and this works for me. Thanks!
