HELLO
I want to connect backup battery to STM32F746 DISCO but from datasheet I see VBAT is connected directly to VDD
is there any way to solve this problem ??

I think the multi-layer board, screen and feature richness of the DISCO is something the OP wants but can't afford to replicate.
If the OP wants to productize the DISCO, that's perhaps a conversation to be having with ST, and if the volume is sufficient to rev the board, etc.

It has Arduino connectors - so maybe just add an Arduino RTC shield ... ?

I had to check and there is no RTC shield from Arduino, there seems to be one from Adafruit. Adafruit has usually good support and libraries. And the chip uses probably battery as a backup power.
I have one from Waveshare, there is a small problem in it. It uses either battery or supply power. A better way is to have battery for backup power.
