I will be using 16 channels of STM32 ADC and I would like to protect them against overvoltage and ESD (those will be used as device inputs and unwanted situations can happen), my initial thought was to use a Zenner diode array and current limiting resistor on each input. I am into the digital world and I'm not 100% sure if it will work and if it won't distort the input signal. Maybe you know a better solution for such a problem?

That depends on the analog hw, impedence, etc... not one size fits all answer out there....
Use an follower opamp with low offset if you can afford it.

I am in a similar situation, I use the internal reference 2.048v as a reference for the ADCs, for the protection of the ADC inputs should I use a zener of 3.3v (VDDA?) or 2v (vref)? THANKS.
