I see there some have problems (the board doesn't work well anymore) after separating the programmer part from the rest of the board. And I intend to use this tool to cut the bridges...

So two layers... thank you Clive! There may be several chances to have bridged traces on the bottom layer on a rough cut, and one for the top layer...
I recommend to make those PCB bridges wider and the traces with more space between them.
Or on the microcontroller board, 0 ohm resistors as a bridge for the signal traces, that can be un(de)-soldered to avoid short circuit after a separation.
