[Bug] STM32CubeMx fails to update linker scipt when using Makefile as Toolchain

The even occurs if the stack was not changed, but running java from mingw/git-bash. This might be related to line endings as the linker script has windows line endings. However the ioc is saved with linux line endings when run from mingw/git-bash.
