Is it possible to flash STM32 Nucleo board then power it with a battery and use it in an application without connecting it to PC?

Sure. The board doesn't care what is powering it. Probably needs to be connected to a PC to flash it.

How exactly are you powering the board? There are guidelines in the user manual for valid power configurations. The ST-Link chip could be holding the other one in reset if not done correctly.
