Not clear if I have to remove SB111 (only if powered with 3.3 VDC according manual)
So, how to make the board running its program without user intervention when it is powered via E5V (pin 6 and 8 of CN11)

If you supplied the MCU externally and the ST link is not supplied, you will need to remove the SB111 to remove the link between the ST-link reset and the MCU.
In fact if the ST-link is not supplied the reset line is LOW by default. It's the same for all nucleo board. If you want to use the MCU without the ST link you always need to find the solder bridge or jumper that makes the link between them.
