I have purchased the STM32F469-DISCO development board. If I want to replace the chip or design my own development board, how can I use ST-Link or a serial port to flash the code?

Plug in a USB cable to CN1 and use STM32CubeProgrammer to flash the firmware to the chip using the onboard ST-Link. Or use STM32CubeIDE to develop/debug/flash your firmware.

The STM32F469-DISCO board isn't set up to be used as a standalone programmer.
Use a standalone programmer (or a Nucleo board with a breakaway programmer) for this.
