Two channels per ADC and no DMA ? Perhaps you are not showing everything relevant.
A 10K input impedance with 1.5 cycles sampling will always be inaccurate. Start with the Standard Peripheral Library and the Dual ADC example there so you have a working reference and so we can understand what you are doing. Cheers, Hal
