Given they can share the same pins, if both units are enabled they are going to clash. In such circumstances remapping the unit(s) is typically a method to fix pin muxing issues.
PC.12 UART5_TX/SDIO_CK PD.02 TIM3_ETR/UART5_RX/SDIO_CMD Not sure how you think this isn't a pin issue, the ''AF'' setting will be any of the above connections.
