Delay functions (HAL_Delay,DWT_Delay,for loop.... ) doesn't work on my STM32f429 board, is this caused by hardware ?

If you are in debug mode, open the HW peripheral window and manually look at your GPIO and try to change off/on state. Just to make sure the HW and the GPIO registers are ok.
