I'm not aware of a GPIO/AF conflict on F1 devices, you could check the errata, which as I recall has a couple of peripheral/peripheral conflicts on the some pins in AF mode. What other peripherals have potential claim to PB8 and PB9?
Other than that look for mundane causes related to solder/circuitry attached to the pins externally, paths there, and if you can replicate behaviour on a VL-Discovery board.

Thank you for your comments. As you said, the problem was external hardware circuitry.
