I wanto to build a machine for production and a part of the production is programming the Microcontroller in our product, is there a way to program it directly from a PLC?

Unlikely a PLC will be able to do this without hacking a solution together.
Most cases the bootloader is used from a small linux box embedded in the machine.
But you can also get standalone programmers.
