Question

PA2 & PA3 are connected to the internal ST-Link controller, therefore not usable for TIM9 pwm output if any one konown how to configure ?

Are you talking about a Nucleo board? There are solder bridges on it, which can be used to disconnect these two pins from the STLink. Read the User Manual to your board.
