ECMF02-2AMX6 Pin3 to Connector GND or the System GND?

ECMF02-2AMX6 has only one pin for the GND connection, which is unusual.

Where should this pin3 (GND) be connected to? the connector GND or the system GND? 

I have common mode choke between the connector GND and the System GND. 

 

Based on the dot notation on the common mode choke, I assumed pin 5 and pin6 should be connected to the connector side so pin3 should be connected to the system GND?

in short: you should connect the GND pin to the connector side.
