PWM to ADC synchronization unexpected delay

Hello everybody,

I am trying to synchronize the ADC1 and ADC2 to work with center-aligned PWM signals in dual-simultaneous regular mode using DMA. My setup:

PWM frequency: 5.2 kHZ

ADC conversion frequency: 104/2 = 52 MHZ

If I have 3 conversions per ADC with every single one lasting 2.5 cycles, according to the reference manual:
One conversion : (2.5 + 12.5)*19ns = 285 ns

Three conversions: 285*3 = 855 ns

The problem is when I hook up oscilloscope I see that I am getting 8.2us until I reach my interrupt routine which is much longer than expected. I want to do all of my conversions at the moment when CNT=ARR so that I make sure lower side of the FET is ON. I am doing this by setting another channel of the timer to use it only for the time base and setting its TIMx.Pulse = ARR -1. 
Also TIM1 and TIM8 are synchronized through master/slave in trigger mode on enabling the counter.

Toggling a pin within an interrupt is not an accurate way to time how long it takes to do an ADC conversion. You are introducing overhead due to the context switch. This is also subject to bus delays. Writing to a GPIO pin is not immediate.

If you want to time the ADC to verify the timings it says in the reference manual, do 1000 conversions using DMA to a buffer. Then do 10000. Take the difference in timings and that's how long it takes for 9000 conversions. This eliminates the errors due to overhead and context switch. It will still have a few counts of jitter.

Hey TDK, I am not concerned about the duration of an interrupt as it may seem , rather I am concerned about the time before programm jumps into the interrupt routine. I am expecting it to be around ~1us as per mentioned calculation in original post. I am not sure why it takes so much time to get to the interrupt routine. In the interrupt routine I am just reading the results from the buffer, it has nothing to do with the conversion itself.
