When I use the function ''GPIO_PinAFConfig'' in order to map pins to the device can I use any pins I want or I have to respect some roles ?

The data sheet/manual for the part describes the alternate function mappings available for each pin. This is not a crossbar switch, so yes the roles of each pin are limited.
