Did you strip out all the USB circuitry on PB12/13 ? I suspect that's going to be unhelpful. PD0/1 are connected to the SDRAM.

The STM32F429I-DISCO is not a particular good board for prototyping.

The most disco boards are overload with unwanted hardware like digital microphones, dac oder other circuitry and lacks in available pins for use the alternative routing. The '7xx nucleo144' board looks better but i would prefere if none further peripherie is on board, 

I am trying to find a cheap MCU board that uses a morpho connector or something  looks like this with an 2.54mm pin grid  and more than MPU's with 208 pins or so. The newer boards from st comes with some arduino headers - well, that a joke - they are unusable. The morpho has got all signals you need.

I had looked at the beach and waveshare got this, but they use the 2.00mm pin grid header space  - also not handy by using regular prototype vero-boards.
